Not sure what you did when you bypassed the ignition.
Verify the Black wire/white stripe to the CDI is *open* when ignition is ON and the engine kill switch in the run (ON) position.

Run the resistance checks on the stator.
From the service manual here's the wires and resistance values:
Exciter coil - Black wire/red strip to ground 750 to 1200 ohms.
Pulse generator - Blue wire/yellow stripe to ground 50 to 200 ohms.
