Will performance exhaust give better mph? I'm new to upgrading my 1989 Honda Elite.

Getting a new pipe is the edge of a deep gorge with a slippery slope. Pipe alone won't do much and likely to cost over $100, even new.
If you want a little more pre-formance from your scooter but don't want to blow your beer budget, I suggest you consider a Keli or OkO variator for $40-$60. It will improve your low midrange nicely and buys 4-5 MPH on top with no other mods.
If the air filter, Carb, Intake mani, reeds, ports, & bore are all improved, the stock pipe certainly can become the limiting factor preventing higher RPM. Then you'll need a pipe. Until then just consider drilling a baffle or two if you can live with a bit more noise.

my elite e cruises at 45 with the leo vince sp3 and a koso variator, it has a uni filter with a stock carb and polini reeds. stock it would cruise at 35, 40 on downhills, now it hits just about 50 on the downhill.

i take it they don't make variators for a 87 spree?

nope. spree is variatorless. not much you can do besides...dio swap

technically the elite e has no variator either, mine has an se50 motor in it, so now it does!

if you know how to port a cylinder that and mill the head a little to increase compression.you can also put a taller tire for a longer roll out so its like dropping a gear size in the back.I think tire size is 2.50x10 on the elite e so go to a 3.00x10 in the rear.should give you about 2-3mph on top.

If the 3" fits, I calculate a theoretical gain of 2.01 MPH if you can achieve the same peak RPM. This is based on a current top speed of 30. It's 6.7 % bigger than a 2.5".
A 44mm bore and 37.5mm stroke yields a displacement just under 58 cc.

Thanks fellas. So basically, swapping out gears, new pulleys won't do it then? I would need to swap out the engine?

yes. nothing is available for the poor little elite e. many things are available for nb/se50, and even more for af16.
